Failure to submit your Licence Application correctly and on time means that your Licence Application will be treated as a new application and you will lose all the "grandfather rights" This could mean that you will have to reapply for planning , building control & food hygiene certification. The police will also be involved in the detail of the application as it is effectively a new application.
Local changes may also have a bearing, consider a situation where a large brewer successfully applied for a licence in the area – it is possible that your application could be rejected on the grounds of over-provision.
As a minimum you will still be looking at the costs of reapplying fully.
